The file extension doesn't matter, but of course it's better to have a mysite.com/keyword.html than it is to have mysite.com/topic.php?45$&d=1528

You will not get banned in search engines by using mod_rewrite function. It only shortens up your url strings making them easier for search engines to spider and helps out users too! Some crawlers will only scan so far or so many session ids, so it helps if you implement a mod_rewrite in order to aid this process along.
